Although, I do wish that they continued after the Millennium Era or even Shin Godzilla. Hopefully, it will be revealed in World of Godzilla.

In Godzilla vs. King Ghidorah Emi said that her partners made up Godzilla attacking and that he never shows up again. Because she's from 2204, it's not out-of-line to assume she's talking about Junior. She would've already known Godzilla died in 1995.
It would also make sense that Junior would never attack since he was raised by humans.
I'd just assume he went back into the ocean and live his life in peace.

Technically, by going back in time, she could have altered the future and accidentally caused a chain of events leading to Godzilla's death, like bringing in Ghidorah would lead to a series events that lead to people studying micro oxygen and the disappearance of Birth Island. I mean, you could say this wouldn't change anything because for her, King Ghidorah would have already attacked Godzilla and failed. The problem with that is she doesn't have any knowledge of Ghidorah before the events of the film, or of Mecha King Ghidorah, so that means she comes from a timeline where Ghidorah never existed. If Ghidorah never existed it's POSSIBLE that Godzilla didn't die, or that Destoroyah never existed, or that Godzilla Junior didn't have a human familym etc. Still a valid theory in my opinion, though.

The writing in King Ghidorah is so bad, that I highly doubt they thought this far about it either way. But the only way it can make sense anyway is through the closed loop theory, instead of alternate timelines--Given that everyone still remembers Godzilla in the film and the events of Biollante still took place. This would give validity to the idea she's from the future where Godzilla died in Destoroyah.

Agreed. It took me a while (and the Omni Viewer's Atomic Roasts segment on the movie) to realize just how crazy GvKG really is, and not just for the time paradox stuff.

GvKG was probably the most insane, confusing, paradoxial heisei Godzilla film. Still one of my guilty pleasure movies.

Yeah, the best explanation for Godzilla vs. King Ghidorah's time travel nonsense is Kieth Aiken's article. There's still several holes to it, but seeing as it's written by someone who's actually worked with Toho and Sony, it's probably the closest we'll get to an "official" explanation. Well, think about this: Why would Toho themselves want to market the Heisei Godzilla design when they have Shin Godzilla? Unless they won't focus on Shin Godzilla, but rather continue an unfinished saga (i.e. what happened to Godzilla Jr. after Godzilla vs. Destoroyah)?

I think Toho will probably go in a completely new direction, assuming they follow through with this "World of Godzilla" idea.
Personally, I'd prefer something new. The Heisei series had its day and, while many love it, I think it was a mess and best left behind.
Godzilla Jr. was almost considered for the main Godzilla in Final Wars, but that idea was scrapped early on.

So the rumors were true after all (in a way). Final Wars Godzilla was (at least, at one point in production) Godzilla Jr. from the Heisei Era.

Honestly, it makes you think about what could have happened if they went that route.
