I'll explain why did Godzilla could not win against MV Mechagodzilla. During Hong Kong Battle, Godzilla used up 80% of his Atomic Breath, which could have explained the reason why Godzilla lost the Atomic breath battle. And he did use up all his energy in both battles. Godzilla was become weak against Mechagodzilla because before fighting with mechagodzilla he was fighting with Kong. The fight between Kong and Godzilla was so intense that they both were completely exhausted and used almost all there stamina and power. So that's why God Ulla was weak against Mechagidzilla.

I mean, Godzilla did blast a hole miles down into the Earth. Doing that and fighting Kong probably took a lot of energy from him.
