The Galactic Republic has always been a corrupt government, just it wasn't until Senator Palpatine a sith lord used a sith mind trick to sway the weak mind senators to his bidding and turned the Good Old Republic into the Evil Empire.
I can't see that realistically happening to MONARCH, I mean most modern MONARCH members worship/revere the titans and know of their importance.
What i'm trying to say is Corrupt doesn't necessarily mean Evil. Take Director Phil Coulson, Headmaster Dumbledore, or Headmaster OZPIN. They are corrupt but we ignore that because they do it for good rather than evil. Always giving special privileges to certain students/agents who are our protagonists.
MONARCH has already changed from its early days mission. Modern MONARCH are pro-titan, while back in the 40's and 50's, heck even some members of the 70's MONARCH were anti-titan.

A full alignment change to MONARCH between KOTM and GvK? No. I don't mean to sound like i'm beating a dead horse here but it took decades for MONARCH to change from DESTROY ALL MONSTERS to GO GO GODZILLA!
